Varies less inan image. Has a value of 1 for a uniform image.Contrast: Measure of local variation in an image, with 0 for auniform image and a high value indicating a high degree of localvariation.Correlation: Measure of linear dependency of intensity values inan image. For an image with large areas of similar intensities, correlation is much higher than for an image with noisier, uncorrelated intensities. Has a value of 1 or -1 for a perfectlypositively or negatively correlated image, respectively.Variance: Measure of the variation of image intensity values. For an image with uniform intensity, the texture variance would bezero.InverseDifferenceMoment: Another feature to represent imagecontrast. Has a low value for inhomogeneous images, and arelatively higher value for homogeneous images.SumAverage: The average of the normalized grayscale image in thespatial domain.SumVariance: The variance of the normalized grayscale image inthe spatial domain.SumEntropy: A measure of randomness within an image.Entropy: An indication of the complexity within an image. Acomplex image produces a high entropy value.DifferenceVariance: The image variation in a normalizedco-occurrence matrix.DifferenceEntropy: Another indication of the amount ofrandomness in an image.InfoMeas1: A measure of the total amount of information containedwithin a region of pixels derived from the recurring spatialrelationship between specific intensity values.InfoMeas2: An additional measure of the total amount of informationcontained within a region of pixels derived from the recurring spatialrelationship between specific intensity values. It is a complementaryvalue to InfoMeas1 and is on a different scale.Technical notes¶To calculate the Haralick features, MeasureTexture normalizes theco-occurrence matrix at the per-object level by basing the intensitylevels of the matrix on the maximum and minimum intensity observedwithin each object. This is beneficial for images in which the maximumintensities of the objects vary substantially because each object willhave the full complement of levels.References¶Haralick RM, Shanmugam K, Dinstein I. About image sizeIn film photography, understanding the size of an image was simple — it was simply the size of the print. With digital photography, things are a little more complicated. There are at least three different aspects to the size of a digital photograph:• File Size — typically measured in megabytes (MB), this measures to the amount of disk or memory card space consumed by the image file.• Pixel Size — measured in pixels or megapixels, this is measures the number of individual pixels or colored dots that comprise the image.• Print Size — measured inches, millimeters, or other physical units of measure. Any time a measure of length, like inches or centimeters, is used to describe a digital image, they are referring to Print Size.Every digital photograph from a given camera will start out with the exact same Pixel Size, which will be something like 6000x4000 pixels, or about 24 megapixels and corresponds to the number of photo sites or pixels your camera's sensor has. However, the File Size for different photos from the same camera will vary. This is based on image content and is due to compression techniques used to make the file as small as possible. Generally speaking, a higher megapixel camera will produce larger files.Print size is determined by two things: Pixel Size and how many pixels to print in a given physical size, commonly called DPI or dots per inch or PPI, pixels per inch. For example, the 6000x4000 pixel image from the example above, when printed at 300 DPI will be approximately 20 inches by 13.3 inches (6000 pixels / 300 pixels per inch = 20 inches). Changing only the DPI in no way affects the file size on the photo or the pixel size, it only changes the Print Size. For example, changing that same image to 600 DPI, which would yield a 10 inch by 6.6 inch print.DPI and Print Size only matter when printing an photo; DPI is irrelevant to images on screen, in email, or otherwise viewed, edited or used on a computer. Pixel Size alone determines how much information or “quality” in stored in the image file.Cropping and resizingCropping an image is used to recompose the shot to include only portions of the original image, or to change the Aspect Ratio — the height relative to the width — of the photo. If you have several images from the same camera that you want to print the same size, some after cropping and some without cropping, then the DPI of those images must be different.Resizing allows you to make the Pixel Size larger or smaller than the original image. To continue the example from above, suppose you cropped a portion of the image from the center of the frame, say 1500 by 1200 pixels. A “Full Size” output image from this cropped image would be 1500 by 1200 pixels — much smaller than your original image. You could print this image at 10 inches by 8 inches. Number of pixels above a giventhreshold if you precede it with thresholding performed byThreshold, and then select the binary image output byThreshold to be measured by this module.Supports 2D?Supports 3D?Respects masks?YESYESYESSee also¶See also IdentifyPrimaryObjects, IdentifySecondaryObjects,IdentifyTertiaryObjects.Measurements made by this module¶AreaOccupied/VolumeOccupied: The total area (2D) or volume (3D)occupied by the input objects or binary image.Perimeter/SurfaceArea The total length of the perimeter (2D) orsurface area (3D) of the input objects/binary image.TotalArea/TotalVolume: The total pixel area (2D) or volume (3D)of the image that was subjected to measurement, excluding maskedregions.(Jump to top)MeasureImageIntensity¶MeasureImageIntensity measures several intensity features across anentire image (excluding masked pixels). For example, this module will sum all pixel values to measure the total imageintensity. You can choose to measure all pixels in the image or restrictthe measurement to pixels within objects that were identified in a priormodule. If the image has a mask, only unmasked pixels will be measured.Note that for publication purposes, the units of intensity frommicroscopy images are usually described as “Intensity units” or“Arbitrary intensity units” because microscopes are not calibrated to anabsolute scale. Also, it is important to note whether you are reportingthe mean vs. the integrated intensity, so specify “Mean intensityunits” or “Integrated intensity units” accordingly.Keep in mind that the default behavior in CellProfiler is to rescale theimage intensity from 0 to 1 by dividing all pixels in the image by themaximum possible intensity value. This “maximum possible” value isdefined by the “Set intensity range from” setting in NamesAndTypes;see the help for that setting for more details. As of CellProfiler 4.0 the settings for this module have been changed to simplifyconfiguration. All selected images and objects are now analysed together ratherthan needing to be matched in pairs.Pipelines from older versions will be converted to match this format, which maycreate extra computational work. Specific pairing can still be achieved by runningmultiple copies of this module.Supports 2D?Supports 3D?Respects masks?YESYESYESSee also¶See also MeasureObjectIntensity, MaskImage.Measurements made by this module¶TotalIntensity: Sum of all pixel intensity values.MeanIntensity, MedianIntensity: Mean and median of pixel intensityvalues.StdIntensity, MADIntensity: Standard deviation and median absolutedeviation (MAD) of pixel intensity values. The MAD is defined as themedian(|xi - median(x)|).MinIntensity, MaxIntensity: Minimum and maximum of pixel intensityvalues.LowerQuartileIntensity: The intensity value of the pixel for which25% of the pixels in the object have lower values.UpperQuartileIntensity: The intensity value of the pixel for which75% of the pixels in the object have lower values.TotalArea: Number of pixels measured, e.g., the area of the imageexcluding masked regions.(Jump to top)MeasureImageOverlap¶MeasureImageOverlap calculates how much overlap occurs betweenthe white portions of two black and white imagesThis module calculates overlap by determining a set of statistics thatmeasure the closeness of an image to its true value. Oneimage is considered the “ground truth” (possibly the result ofhand-segmentation) and the other is the “test”Comments
