BrainVoyager QX v2.8The created SSM file in the previous step allows to transfer information from the subject's cortex sphere mesh to the standard sphere used during the subsequent alignment process. The relevant information for the used alignment approach is the curvature measured at each vertex because it represents macroanatomical information. Using the SSM table, the curvature information could be directly transferred from the curvature map. The approach in this step is, however, to first transfer the vertex position information resulting in a folded mesh representation of the standard sphere. The resulting "folded sphere" is then used to calculate the curvature information. When this step is not performed directly after the creation of the SSM file, the appropriate mapping table must first be loaded using the Load Mapping button in the Sample Sphere tab of the Cortex-Based Alignment dialog.Furthermore, the original folded mesh, which has been morphed to a spherical representation must be provided in the Folded mesh text field in the Standard sphere vertex setting and curvature field. Click the Load button on the right side of the Folded mesh text field and select the respective file ("RG_RECOSMx_LH_D80k.srf" in the example). To set the X/Y/Z coordinates of the standard sphere to those of the corresponding (mapped) vertices of the original folded cortex mesh, click the Set Std Sphere Vertices button. As a result, a folded mesh appears in the window, which looks like the original folded cortex mesh. Note, however, that this mesh is actually the standard sphere where each vertex has. brainvoyager qx brainvoyager qx

BrainVoyager v23.0All computational features of BrainVoyager work the same on macOS, Windows and Linux. The graphical user interface (GUI) looks also very similar at different platforms, especially when using BrainVoyager's dark theme. Special care is, however, taken to provide platform-specific enhancements with respect to operational and user interface features expected by experienced users of specific operating systems. Many users work with BrainVoyager using multiple operating systems and may prefer a consistent GUI behavior even if this means sometimes not following recommended native platform behavior. The descriptions below describe possibilities offered by BrainVoyager that can be used to modify the behavior of some user inteface elements to allow adjustment to different preferences.Apple Silicon MacsBrainVoyager 23.0 is the first version that runs natively on Apple Silicon (M1 / M2..) hardware without the need of (Rosetta2) emulation of any Intel code. Make sure to download the version for Apple Silicon ('arm64' substring in installer file name) when downloading BrainVoyager from our web site. An Intel macOS version of BrainVoyager 23.0 is also available, which you need to download if you are using Apple Intel hardware. The Intel version might also run on Apple Silicon but it will run in emulation mode and not exploiting Apple specific features (such as Metal compute) to its full extent.Open File PanelsBrainVoyager uses the native operating system versions of Open File (and Save File) dialogs as default. On (Ubuntu) Linux some users have reported issues with the native dialogs. On Linux, for example, the native dialogs seem to become "slow" or do not show up at all. This could mainly be traced back to an issue of the Gtk (native) dialogs used on Ubuntu that seem not to be updated correctly in case that one or more OpenGL (3D Viewer) windows are in use. In case you expereince such issues you can switch to the cross-platform dialogs that can be turned on by clicking the Cross-platform dialogs option in the GUI tab of the Setting dialog (see screenshot below) that can be used as an alternative. Since these behave like any other BrainVoyager dialog, they are not affected by potential issues when calling the native platform dialogs. BrainVoyager 23.0 uses the cross-platform dialogs on Linux even if the Native dialogs option is truned on in case that one or more 3D Viewer windows are open in order to avoid the "freezing" effect of native Gtk dialogs described above. For native dialogs on macOS, the additional option Prefer sheets can be enabled when one prefers that file dialogs emerge as sheets from the title bar of a window or dialog. The screenshots below shows (top) the operating system (native) version of the Open File dialog on Linux (Ubuntu 18.04) and below the cross-platform dialog.Note that the side-bar on the left in the cross-platform dialogs is automatically filled with useful folders including BrainVoyager-specific ones such as 'SampleData' and 'Projects'. BrainVoyager v23.0When creating documents from source (DICOM) files using the Create Document Wizard, the presented Target Location page offers the possibility to store the document that will be created directly as a NIfTI file. This can be enabled by turning on the Save document in NIfTI format with associated JSON file option (see red arrow in screenshot below). If this opton is checked, the program will create first a BrainVoyager documet in the same way as when not using this option but it will then convert and the created document in a NIfTI file and stores it to disk using the name provided earlier in the Document name field of the Select Data Location page. In case of large datasets, e.g. when converting a functional scan with many volumes, the conversion to a compressed NIfTI file might take a while (usually less than a minute) and progress of the conversion is shown in the Log tab. When the conversion is completed, the BrainVoyager document is closed only leaving the converted NIfTI file on disk.In the example screenshot of the output folder above, the compressed NIfTI file is named 'Visualbold.nii.gz'. The main name 'Visual' has been provided by the user (default name would be 'untitled'). The 'bold' part of the name identifies the contents as a functional MRI (BOLD) dataset. This is followed by the '.nii' extension identifying the folder entry as a NIfTI file. This is usually followed by the additional '.gz' extension indicating that the image contents of the file has been compressed using the 'gzip' standard. In addition to the NIfTI file itself, two sidecar files have been created. The JSON file ('Visualbold.json') contains information from the DICOM header (plus BrainVoyager-specific entries) as described in the next topic. The TSV (tab-separated value) file ('Visual_events.tsv') represents the protocol for the functional run dataset in BIDS format. This file is only created in case the user has provided a BrainVoyager protocol in the Number of Volumes page of the Create Document Wizard but it can also be created later.NOTE. While it is possible to convert BrainVoyager documents to NIfTI at any time using the Save NIfTI item in the File menu, converting DICOM files diectly at the end of document creation has the advantage that information from the DICOM header is still available and can be placed in a NIfTI 'sidecar' JSON file in addition to the core information that is kept in BrainVoyager's document files. It is also possible to do this in two steps by first creating the BrainVoyager document and then saving it to NIfTI using the Save NIfTI menu item since the DICOM header information is kept in memory until the document is closed. When turning on the

BrainVoyager QX v2.8In a standard GLM analysis, a single design matrix is created, which is fitted to the time course of each voxel. In order to test how similar the brains of subjects respond to the same stimulation, the time courses of a voxel of one subject can be modeled by the time course of the homologue voxel of another subject resulting in a voxel-by-voxel correlation map. When using the GLM approach, the time course of a voxel of a "source" subject is used to create one predictor of a design matrix to model the time course of the same voxel of the "target" subject. Thus, each voxel gets its own design matrix consisting of the time course of the "source" subject. In addition to the source voxel's time course, a constant is added as an additional confound predictor to complete the design matrix with two predictors. When the source time course and the target time course is z-normalized, the resulting beta value for the source time course predictor can be directly interpreted as the correlation value between the voxel's source and target time course. In order to be meaningful, the different subjects have to experience the same stimulation, e.g. by using the same stimulation protocol. Note, however, that the protocol need not be explicitly specified. Instead of a classical stimulation protocol, the innovative fMRI study by Hasson et al. (2004) scanned subjects viewing the same movie during individual scanning sessions. When correlating the time courses from homologue (Talairach) voxels from different subjects, they observed highly synchronized responses in widespread cortical networks. The example below uses a traditional localizer experiment with faces, houses and object stimuli presented in the same order to all subjects.ApplicationTo perform intersubject correlation, load the Talairach-normalized VMR data set of the target subject and link the time. brainvoyager qx brainvoyager qx

The right selection pane in the side-bar; this is useful to (temporary) keep data folders in reach that are accessed often. You can also adjust the size of the cross-platform dialogs as desired; note that the adjusted size will be stored permanently in BrainVoyager's settings so that the Open File and Save File dialogs will also have the same size when using then in the next session.Linux: ALT Key RemappingWhile keyboard shortcuts are the same in most cases across opeating systems, platform-specific key combinations are respected whenever possible. Some interactive operations (like specifying a region for The Zoom View pane) use the ALT key on Windows and macOS. Since the ALT key is assigned for other system-wide operations (e.g. moving program windows) on some Linux distributions (e.g. Ubuntu), the SHIFT+CTRL key combination is defined on Linux as a replacement for the ALT key when using the rectangle dragging functions of the Zoom View pane. Also when performing a Z axis rotation in the 3D Viewer, the ALT key need to be replaced by the SHIFT key combined with right instead of left mouse button movements.Adjusing Windows 10 Title Bar ColorsWhen using the dark GUI theme, it is recommended to change the title bar to grey. The software looks even nicer if one also changes the color of inactive title bars (e.g. using a slightly lighter grey). A description how to this can be found here. Title bar color values set in the Windows 10 registry for the screenshot above are:AccentColor: ff4d4d4dAccentColorInactive: ff5a5a5aColorizationAfterGlow: c44d4d4dFullscreen Modes on macOSSince Mac OS X (now macOS) 10.7 (Lion), the Mac operating system provides a special fullscreen mode where an application window can be placed in a separate "space". This space not only provides fullscreen display but also allows easy navigation from that space to other spaces. BrainVoyager fully supports this mode. In case you want to enlarge the BrainVoyager window to fill the whole screen without going into its own space, hold down the Option (ALT) key before clicking the standard (green) Fullscreen icon in the left-upper corner. Clicking the Fullscreen icon again while holding down the Option key restores the previous window position and size.Filtering Files on macOS The native Open File panels on macOS are powerful tools to navigate to desired folders and files, and to visualize folder contents in several useful ways. There is, however, one property that some users (especially those coming from other OSs) find non-optimal. This property has to do with the fact that the number of files used as input or produced as output in the context of data analysis can grow to a large amount inside a folder and it may become important to filter folder contents with respect to specific file types. In macOS, as on any other platform, this is usually done by setting file extensions as filters for a respective file type. If one wants to open a mesh file, for example, the file type filter is set to ".srf" in BrainVoyager. On Windows
